when draining oil on my 1998 kx60 coolant came out and hardly any oil I did noyice that it looked like the seal on the shifter shaft may be bad that is why the lack of oil in the case, and I know that the motor may need a new top end,but is there anything else it could be.

waterpump shaft seals leak coolant into the trans.
happened on both of my 60's

how do I tell if seal is bad I pulled the motor out would you lean more to the water pump seal or could it also be a ring

no reason to pull the engine. even after removing the seal you cannot "see" the reason for leakage.
a piston ring cannot cause coolant migration into the trans. i have some pics. give me a couple of minutes to post em.
this is a very common issue with the kx60

in this pic the seal is still in the right side case, the impeller and shaft have been removed

thank you for your help the clutch isn't working either when I pull the clutch lever in it feels like it is working fine but it wont disengage could the plates be sticking.

exactly, the steel plates are rusting from the water/coolant. take the plates out and seperate them while you have the right side case off to do the pump seal. you do not have to replace them, but once the bike is together again you will need to "burn off the rust by slipping the clutch a little to wear the rust/glaze off of the plates
after reassembly use ATF in the trans until the plates no longer stick.
